2009 Jeep Pariot Problems

Ok this Patriot was my middle daughter's car since new, then the driver's side rear door was T Boned by a hit a run. The insurance company gave her $3500 to fix, but she used the money and bought a new Honda SUV, and was going to sell this one. The car sat at my old shop for almost a year, until I bought it for wholesale from her ($3000), found a tan door ($350), had it had it painted ($550) and buffed to blend, installed a new windshield ($300), and a new battery ($100).

The plan was to sell, but then my youngest daughter's car gt caught in a flood, so I need to get it ready for her.

I took it to my bud to get the antilock brake light cleared, because leaking batteries hosed mine. He tried to clear but it came right back on throwing code for anti-lock pump. I needed to get inspected before I can register, and it could pass with anti-lock pump not working, but I had to drive 50 miles after a code clear to for state to pass. Almost immediately after clearing codes (I know it makes no sense) the car would stumble when starting but level out after about 40 mph. At 52 miles the motor really started to run like shit and the check engine light came on. I feels like it is running on two cylinders. I haven't had time to look at plugs or wires, just order a new code reader. It should be here Monday.

Anyone want to take a shot on what's wrong.
